In the Deus Ex prolog, it is revealed in a conversation between [[Bob Page (Deus Ex character)characters#Bob Page|Bob Page]] and [[Deus Ex characters#Walton Simons|Walton Simons]] that an unnamed senator has been infected with the plague, and is being extorted with promises of the treatment drug, Ambrosia, to ensure that Simons is named as the director of FEMA. In the event of a national emergency, such as a plague or terrorist attack, this position could conceivably be the most powerful in the country. Page and Simons are revealed to be part of an organization plotting to bring about a New World Order, and that the takeover of FEMA is a step on this path. This organization is later named as The Majestic 12 or MJ12. This allows the organization to consolidate its power, having already taken control over smaller organizations such as [[#UNATCO|UNATCO]] and aspects of the media, and transportation.
 
Throughout [[Deus Ex]], FEMA takes an unusually aggressive stance against terrorism and rioting in cities such as [[New York City|New York]], and by the end of the game, either kills or forces certain individuals within UNATCO to resign if they start becoming a threat.
